Fundamentals of BIA with ImageJ

This two-day workshop will first introduce participants to the basics of image processing and general bioimage analysis workflows with ImageJ. On the second day, participants will expand their ImageJ skills to create automated workflows with macro programming; and apply their knowledge to solve specific image analysis tasks.

This program is subject to change. Participants may choose to sign up for either one or both days of the workshop.

Day 1 — Introduction to Bioimage Analysis with ImageJ

About the Organisers

Bioimaging Core Facility at Biomedicine

The Bioimaging Core Facility was founded in 2019 with the aim to make high-end imaging and image analysis equipment available to everybody for affordable fees.

By 2024, the Bioimaging Core Facility has serviced more than 300 registered users.

DBI-Infra IACF

The Danish Bioimaging Infrastructure (DBI-Infra) Image Analysis Core Facility (IACF) provides open services in image analysis to life scientists and medical researchers. We offer both in-person and remote support, helping you to visualize, analyze, and extract quantitative information out of your bioimaging datasets from anywhere.

Our team of experts is here to discuss your image analysis needs, guide and train you in the most suitable software solutions, or develop a complete image analysis workflow tailored to your scientific project. We leverage an extensive hardware and software infrastructure designed for remote image analysis, including a pool of latest-generation workstations, innovative High Performance Computing and data exchange services, and a broad range of bioimage analysis software tools.

The facility actively promotes open science and the most efficient data sharing with the scientific community according to the FAIR principles. We are collaborating with the Danish e-Infrastructure Collaboration (DeiC), the Network of European BioImage Analysts (NEUBIAS) and Euro-BioImaging, and we are engaged in multiple training and dissemination activities.

Image Analysis for Biologists

DBI-Infrastructure IACF is offering 10 seats at the week-long CFIM PhD Course — Image Analysis for Biologists for external non-PhD student participants. You will be taking the course alongside PhD students at the University of Copenhagen, and will be expected to participate in the homework and projects assigned.

In this course, we will start by using Fiji to illustrate fundamental image analysis concepts, then expand to introduce other software packages such as QuPath and Napari. Students will learn what a digital image is, how and when to perform basic image processing tasks and how to combine such tasks to perform advanced image processing and segmentation, automated pixel classification and 2D and 3D measurements. Furthermore, the students will learn basis Macro programming and how to automate analysis of many images.

DanBIAS Hackathon

Welcome to the first Hackathon by the Danish Bioimage Analyst Society (DanBIAS), organised by the IACF and QIM center as a community event for bioimage analysts in Denmark!

We will get hands-on experience with bioimage analysis tools and napari plugins that have been developed by the IACF, the QIM center, and DIKU’s Image section. Over pizza for lunch, we will discuss the pain points of BIA tools right now and how we can create and maintain software that overcomes these challenges.

Python has quickly become the universal language for scientific computing and deep learning applications.

During this 2 day workshop, we will cover Python programming essentials and rapidly progress to practical bioimage analysis techniques through interactive, hands-on sessions. You will also learn how to utilize and programmatically access Napari, a powerful nD viewer; and deploy and train foundational bioimage analysis deep learning models such as U-NET and Cellpose.

The workshop includes dedicated time for participants to work with their own images, applying newly acquired skills under teachers supervision.

IACF QuPath Workshop

During this hands-on workshop organised on 16 September 2025, participants will be introduced to QuPath, a powerful user-friendly bioimage analysis software designed to extract quantitative information from microscopy images. QuPath is optimised to process whole slide images from digital pathology, but it can also handle 2D images acquired by most fluorescence microscopes. Common uses include the identification, measurement and classification of nuclei, cells and regions of interest in the images.
