CellProfiler and bioimage analysis workshop

Want to analyze your microscopy images but do not know where to start? Join us for this introductory workshop, where we will cover the basics of bioimage analysis and get hands-on experience using CellProfiler! This powerful bioimage analysis software helps biologists without training in programming to process light microscopy images. Whether you have already acquired your first images or are just getting started with the idea, there will be something for everyone.

The bioimage analysts at DBI-INFRA IACF will first introduce you to important image analysis concepts and then show you how to use the software, after which you can play around with some images in CellProfiler yourself. Ultimately, you will get experience building an end-to-end analysis pipeline. If you already have acquired some images you would like to analyze, there will be time to work on them with our instructors around to help!

When: 5 and 6 February, 2026, 9am-5pm.

Where: Danish Cancer Institute, room number 5.S.A.

Requirements: Participants are expected to bring a laptop, further instructions to install CellProfiler will be sent about one week before the workshop. No prior knowledge required if you are attending both days!

Catering: Coffee breaks will be catered.

Registration fee: 800 DKK (2 days), 400 DKK (1 day)

5 February (Thursday)

Morning Fundamentals of bioimage analysis
  • Automatic Thresholding
  • Denoising filters
  • Feature enhancement filters

Afternoon Introduction to CellProfiler
  • CellProfiler Interface Demo
  • Exercise: Building your first CellProfiler Pipeline

6 February (Friday)

Requirements for attending Day 2:

  • Attendance of Day 1, OR

  • Image processing basics, including:

    • Basic knowledge in image processing theory, including image filters, thresholding, watershedding

    • How to build basic CellProfiler pipelines

Morning Building Image Analysis Workflows
  • Exercise: End-to-end pipeline for high-content imaging
  • Exercise: Sharing pipelines for reproducible research
  • Lecture: Introduction to machine learning and object classification

Afternoon Advanced Exercises & Work on your own data
  • Optional: Classifying cells with CellProfiler Analyst
  • Build workflow for your own dataset, with instructors available for guidance

DBI-Infra IACF

The Danish Bioimaging Infrastructure (DBI-Infra) Image Analysis Core Facility (IACF) provides open services in image analysis to life scientists and medical researchers. We offer both in-person and remote support, helping you to visualize, analyze, and extract quantitative information out of your bioimaging datasets from anywhere.

Our team of experts is here to discuss your image analysis needs, guide and train you in the most suitable software solutions, or develop a complete image analysis workflow tailored to your scientific project. We leverage an extensive hardware and software infrastructure designed for remote image analysis, including a pool of latest-generation workstations, innovative High Performance Computing and data exchange services, and a broad range of bioimage analysis software tools.

The facility actively promotes open science and the most efficient data sharing with the scientific community according to the FAIR principles. We are collaborating with the Danish e-Infrastructure Collaboration (DeiC), the Network of European BioImage Analysts (NEUBIAS) and Euro-BioImaging, and we are engaged in multiple training and dissemination activities.

Danish Cancer Institute — Bioimaging Core Facility

The Core Facility for Bioimaging at the Danish Cancer Society Research Center offers access to cutting-edge light microscopy technologies. The main purpose of the core facility is to improve and maintain the quality of light microscopy for all researchers at the DCI and keep our research technologically up-to-date.
